On-Site Directory - Delete or Keep?

We have 2 ecommerce sites. Both have been hit by Penguin (no warnings in WMT) and we're in the process of cleaning up backlinks.
We have link directories on both sites. They've got links that are relevant to the sites but also links that aren't relevant. And they're big directories - we're talking thousands of links to other sites.
What's the best approach here? Do we leave it alone, delete the whole thing, or manually review and keep highly relevant links but get rid of the rest?

Were you requiring reciprocal links for a link in your directory? If so, I'd burn the whole thing to the ground and ask for removal of links where possible. If you really think it helps users, you could add nofollow to the links instead. Without knowing more about the directory, how it was run, and your link profile, it's hard to give solid advice.

If you want to go through the 1000's of links you have and identify the ones that are bad, or from bad neighborhoods, make sure to spend the 50$ on a report from Link Detox (http://www.linkdetox.com/). This will help you identify things quickly and allow you to make some quick decisions on link profile management. If it's a big project, take a 1 month subscription to the software, and make sure use it fully to identify the entire problem. Don't forget to use the link disavow tool if needed (if you are looking to keep any valuable links) or try to isolate them to contact later and help fix the issue.
If you plan on getting rid of them all - just dump the entire thing and start from scratch, but it'll be a long road back with best practice work.

Without knowing more than what you've written, I'd first ask if those directories have any back links going to them and before you'd be able to answer, I say just delete the darn things--they're not helping you. 1. If they've got back links going to them, those back links are likely to be of low quality and by deleting the directories, you negate those links 2. Even if they don't have a pile of low quality back links, it sounds like they're poorly curated, they're not doing anyone any good. 3. You've got a Google penalty on both sites, you've got a directory on both sites, you've got to clean house--just get rid of them.
If the sites in the directory are are industry specific but you can't vouch for most of them and your sites aren't about being a resource for people trying to find those industry-specific sites, just get rid the darn things.

Big directories will hurt you unless they help the end user lose them.
I agree that we need to know more about what kind of sites they are to tell you as Moz.com has a directories like recommend seo's, but its relevant to Moz so it will not hurt and helps the end user ask your self if I went here to would this help me?

Firstly I would ask what the purpose of your link directories were in the first place? How do people submit to your directories and what value do they add to your site apart from possibly having too many links on some of your sites pages? Do you have a lot of spammy sites submitted? I personally would look at cutting this facility as Penguin has hit a lot of link directories and as you say there are a lot of irrelevant sites in your directory! Are your directory pages indexed on a "site:" search in Google?

Ranking Issue for New Site
Hi all, I have got a specific SEO challenge. 6 months ago, we started to build an eCommerce site (located in the UK). In order to speed up the site launch, we copied the entire site over from an existing site based in Ireland. Now, the new UK site has been running for 5 months. Google has indexed many pages, which is good, but we can't rank high (position: between 20-30 for most pages). We thought it was because of content duplication in spite of different regions. So we tried to optimize the pages for the UK site to make them more UK-related and avoid content duplication. I've also used schema to tell google it's a UK-based site and set up Google my business and got more local citations. Besides, If you could give me any suggestions, it'd be perfect.

301 redirecting a site that currently links to the target site
I have a personal blog that has a good amount of back links pointing at it from high quality relevant authoritative sites in my niche. I also run a company in the same niche. I link to a page on the company site from the personal blog article that has bunch of relevant links pointing at it (as it's highly relevant to the content on the personal blog). Overview: Relevant personal blog post has a bunch of relevant external links pointing at it (completely organic). Relevant personal blog post then links (externally) to relevant company site page and is helping that page rank. Question: If I do the work to 301 the personal blog to the company site, and then link internally from the blog page to the other relevant company page, will this kill that back link or will the internal link help as much as the current external link does currently? **For clarity: ** External sites => External blog => External link to company page VS External sites => External blog 301 => Blog page (now on company blog) => Internal link to target page I would love to hear from anyone that has performed this in the past 🙂

Troubled QA Platform - Site Map vs Site Structure
I'm running a Q&A forum that was built prioritizing UX over SEO. This decision has cause a bit of a headache as we're 6 months into the project with 2278 Q&A pages with extremely minimal traffic coming from search engines. The structure has the following hiccups: A. The category navigation from the main Q&A page is entirely javascript and only navigable by users. B. We identify Google bots and send them to another version of the Q&A platform w/o javascript. Category links don't exist in this google bot version of the main Q&A page. On this Google version of the main Q&A page, the Pinterest-like tiles displaying individual Q&As are capped at 10. This means that the only way google bot can identify link juice being passed down to individual QAs (after we've directed them to this page) is through 10 random Q&As. C. All 2278 of the QAs are currently indexed in search. They are just indexed very very poorly in SERPs. My personal assumption, is that Google can't pass link juice to any of the Q&As (poor SERP) but registers them from the site map so it gets included in Google's index. My dilemma has me struggling between two different decisions: 1. Update the navigation in the header to remove the javascript and fundamentally change the look and feel of the Q&A platform. This will allow Google bot to navigate through Expert category links to pass link juice to all Q&As. or 2. Update the redirected main Q&A page to include hard coded category links with 100s of hard coded Q&As under each category page. Make it similar, ugly, flat and efficient for the crawling bots. Any suggestions would be greatly appreciated. I need to find a solution as soon as possible.

Why Did My Site Go Limp On Me?
One of my clients was once in the #1 position for "Philadelphia interior designer" and other related terms, but her site has dropped significantly. Still it is on the first page, but far from its former glory. http://www.interiorsbydonnahoffman.com is the site. What really confuses me is why in her home turf search of "Bucks County Interior Designer" a competitor, http://www.miriamansellinteriors.com, is above her in the SERPS. According to OSE her competitor has a PA of 32 vs my client's 39. My client has 35 Linking Root Domains (and some of high quality) compared to just 11 for the competition. In all aspects her competitor looks weaker and less relevant to me. Her site has been weak in the SERPs since May/June. We are redesigning her site- she has a high bounce rate compared to my other interior design clients, something like 55%. Any insights from y'all?

Problems with a NoIndex NoFollow Site
For legal reasons my website is going to launch non-branded websites. We do not have the capacity to make these site sufficiently unique from the main site so we are planning on having them be NoIndex NoFollow. Are there any potential SEO problems here? What will the implication be if in ~1-2 years from launching the NoIndex NoFollow we make the site unique, take away the tag and want to start promoting these sites organically. Thanks!

How to see which site Google views as a scraper site?
If we have content on our site that is found on another site, what is the best way to know which site Google views as the original source? If you search for a line of the content such as "xyz abc etc" and the other site shows before yours in search results, does that mean that Google views that site as the original source?

Not ranking well after site was hacked
My site was hacked and that seemed to have a pretty big effect on search rankings. I'm pretty sure I've gotten the hack completely removed (as of 10/16.) During the hack and even now, all of my posts created after Aug 1 don't rank in regular Google searches at all even if I search for the titles in quotes. But I can tell they are indexed because I see them when I do a site search in Google. And I see that they are cached. Posts from before Aug 1 rank well in Google searches. The issue with August and after posts no longer appearing started in mid September. Prior to that the some of the August posts were actually performing very well. The September date corresponds to when we first started working on removing the hack. It looks like the August and after posts all have a pagerank of 0, whereas the mozrank is much higher. I've request reconsideration from Google and was told that no manual action was taken against my site. I know that's a lot of background, but I'm wondering how long do I need to wait before the August and after posts start ranking? Is there anything I can do in the mean time to address this pagerank issue?
