Mismatch between analytics and webmaster tools

Hi,
I've noticed that the Queries report in analytics gives a completely different answer (for impressions, clicks, CTR, Avg. position) to webmaster tools. What gives?
Which would you use?

Oh absolutely. I never take any data as being 100% accurate. I was just surprised by the huge difference in both places - I thought they would be the same and I wonder why Google doesn't just pull webmaster tools data into analytics (which is what I assumed they were doing)...

I find it odd that Google use two different methods for generating these figures, particularly when you consider how large their data set is and how many customers they serve. It is always worth taking any metric data with a pinch of salt as it can clearly be skewed. I think that many see Google's data as absolute but this discrepancy clearly demonstrates that it isn't.

I would also try StatCounter - it's Free and always provides slightly different data compared to Analytics.

Google Analytics Real Time Not Working! :(
Hello Everyone, Today, the real time feature in my google analytics stopped working. I am able to see that traffic is visiting my site, but not in real time. The real time count is usually at 0. But, there are some instances where real time will come back online, but there will be only 1 unique visitor. At any given time, our website usually has 20 visitors or so..Has anyone encountered this issue? Where should i start looking for fixes? What are the possible problems? Thanks!

Moving to https - Webmaster Tools
Okay so I've moved a site I work on to https finally... wasn't easy, but I won't go into the whys and hows of that. Everything is working fine on the site and my rankings are holding steady but when I went into the GWT today I noticed that my main site (www.domain.com) has lost inquiry and traffic data almost entirely. So I quickly added and verified the https://www.domain.com URL (even though it doesn't ask for the protocol when adding a site) and saw the traffic.. kind of. Only 2 inquiries and a few pages indexed. Now I realize I need to submit a new sitemap and am currently working on that but don't know which account to upload it to. Do I really need two GWT sites separately and why is the other one still getting the impressions and clicks? Basically I'm looking for somebody to shed some light on how to handle this migration from a GWT standpoint. I've attached 3 screenshots to illustrate what I'm talking about. Should be obvious what's what to those who read this post. The Analytics shot is to show that I haven't actually lost traffic in this time and eliminate the fear of penalty or anything of the sort. How can I tell if I am using Universal Analytics?
On my Google Analytics page it says at the top "Upgrade to Universal Analytics Upgrade to get a deeper understanding of your users through new tools and more accurate data." Below that it talks about how to do it. I do not see what they are talking about for "Select an account and a property, then click Universal Analytics Upgrade." But if I can into my change history is shows Changed By-System Property "http://www123.com" started transfer to Universal Analytics processing." This was on May 22nd and it hasn't said anything since. Why does it keep telling me to do it if it already has? It doesn't say transfer complete anywhere so I don't know if it finished or not.

Google Webmaster Tools not displaying all backlinks
I was asked to take a look at a site that a friend redesigned and immediately plummeted in rankings. It was a flash site where the domain redirected to a flash landing page. When the site was redesigned, they removed the flash page and put in the new site on the domain URL without changing the redirect or putting a 301 in place on the old flash landing page URL. This site didn't have many backlinks to begin with, but it did ok for some important search phrases. Now when I look in Webmaster Tools, there are only 2 backlinks showing. Meanwhile I know there are more backlinks in existence, primarily from yellowpages and citysearch. I've had them put a 301 on the old flash landing page pointing at the domain URL and they've added a canonical URL. What have I missed here?
